Hed-kun, good job finding it. Do you think the author will deal with every minor bug in every fan-made creation? There are already plenty of glitches in the original game.
When the battle in the Necropolis ends:

Also, on a random map (3 players and 5 computers, using the rmgGood file), a Map drawing error occurred – first during the red player's turn, then during the blue player's turn, and finally during the brown player's turn; it became impossible to play after the error appeared.

zoog, the instability you are demonstrating is not normal for SoD. Try recreating HD.exe (judging by the crash log, the executable was created a long time ago).
You can check the success of the recreation by pressing [SHIFT]+[CTRL]+[ALT]+[DEL] in the game: the game will crash, and in the crash log, at the very beginning, you will see compability_dir = j:\iii\hmm30\_HD3_Data\Compability\#default
instead of #default, it should be #sod.. or #com..

I reinstalled the game (complete collection), took the .exe from there, created an HD-exe from it, and all settings were reset again – are they tied to the .exe file name? What do the 3 .ini files do: #default#sod, default, and sod? As I understand it, the format of these files and the list of settings can change unpredictably with updates, meaning that after each update (by the way, what about disabling updates on beta versions by default? Let those who know what they are doing do it, and not hordes of newbies) I have to search for the necessary items and edit them again?

Your old .exe was "undefined" for the HD version. HD took the settings for it from the default.ini file.
Now, it seems, HD has correctly identified the game version and created a correct .exe, and the settings for it are now taken from sod.ini
When installing HD from scratch, the sod.ini file (as well as default.ini, hota.ini, wog.ini, era.ini) does not exist. It is created the first time HD Launcher is launched by copying #default#sod.ini ( #default#default.ini, #default#hota.ini, #default#wog.ini, #default#era.ini), which stores the default settings. Provided that the corresponding original SOD/Complete .exe (hota, wog, era) is present in the folder where HD is installed.
When updating HD, the settings are NOT reset if HD has access to its files (on Win Vista, 7, 8, 10 it may not have access if installed in system folders, launched without administrator rights, and for other mysterious reasons).
When updating HD, #default#sod.ini is always updated.
HD Launcher, when launched, looks at the field in #default#sod.ini and in sod.ini, and if its value in sod.ini is less than #default#sod.ini, then sod.ini is recreated from #default#sod.ini, but for each tweak, the value is taken from the old sod.ini, if the corresponding tweak is in it.
In short, the values of unchanged settings are always saved during the update.

But I don't have read-only files (I specifically searched - there are only 3 PDF files with that attribute in the game folder), I'm using Windows XP, and I'm running as an administrator. The only unusual thing is that I'm using NTFS, and the executables have been renamed to .Heroes3.exe and .HD_Launcher.exe, and the settings are often reset, for example, in the launcher, the anti-aliasing type and saving all days are always set.
Perhaps I sometimes forget to rename them after an update...
