Use R-weapons with skills to level up weapon skills. More details here. Briefly, you need 8 R-weapons to max out the second skill level. For the third level, max out the second level first, then use 16.
Use R-weapons without skills to level up the weapon itself.
There's no point in hoarding them; use them all.
