Hmm, I think I know what the problem is... ;)
Basically, you have mods or maps with mods installed. For example, the "Dragon Utopia" map will mess up the balance on other maps. And there are quite a few such maps now. After playing, it's best to move such maps to a separate map storage, and then everything will be fine.
