Yes, you can. Select a town, expand the CreaturesUpgradesFilter and ForbiddenAlterUpgrades menus on the left, click “add,” and enter the level numbers that should be prohibited.

In my game, EWA, there is a third type of creature upgrade, and there are also a lot of neutral creatures. Is it possible to somehow add or replace one of the existing upgrades in a town?

In EWA, NCF seems to be integrated. This can be done using a mod: you need to remove the faction affiliation of existing upgrades, remove links to other upgrades, and so on, and then specify all of this in the neutral creature.
