I also encountered this problem, but why is it only happening to you with the new patch? For me, running MMH55_64 as an administrator helped; after generating and saving the map, open Mapmixer also as an administrator and set the desired settings, after which everything will be fine and the map will appear in the maps folder. When you execute application as non admin user and that application wants to save a file, it is saved in a hidden profile folder linked to the folder you wanted to save it (<game folder>/Maps).
