I don't understand the difference between a 100% Mafia member who is executed and a 100% Mafia member who is burned, but whatever.

The difference is that they only started executing Mafia members on the third day after the burning. If they had noticed something suspicious, they would have executed them earlier, before we could gain an advantage in the votes. And without the boss, the Mafia wouldn't be the same... Despite the "immortal, all-consuming, non-canonical" one.
