Lightning and Stone have different damage and different attack types + different bonuses + different artifacts affect them. Spikes are more like an area-of-effect spell... Each spell is for some "specific situation." That's the essence of the difference, isn't it? Why debuff the enemy's attack when you can hit them with lightning and reduce the number of units in the stack, thereby reducing the damage? Why buff your defense when you can just as easily cast a meteor shower...?
It's not necessarily true that hitting with lightning and the corresponding reduction in the attack power of the squad will be equivalent to reducing its attack. But in general, it still depends on the implementation; the main thing is that the developers in the sixth game create many such "specific situations" for each school. Otherwise, out of the seven schools of magic, four will be schools of chaos, just under different names.
