Why did they become less popular? It seems the opposite is true; angels and griffins are rarely found in human factions. But there are many purely human armies.

Well, I like it when humans are just a race that relies on their own strength, discipline, and so on. This is what distinguished them from other races in the game; they didn't have "monsters," but they could still compete with other races (especially in the early game). Introducing "Ankhu" into the faction made the race less distinct, and the worldview shifted from neutral with a tendency towards good (because of paladins) to overly good, which has already ruined elves in many worlds.
