The circus rarely operates there at all. The Fountain of Magic is located on one of the islands, I think, if not in Bootleg Bay, then in another location altogether. It's quite easy to find the fountain on the map, but honestly, I don't remember this quest very well. There are fountains near the training center, on several islands, and possibly near the circus, but don't worry - the circus's operation doesn't affect the presence of the fountain there; just keep looking.
