All file paths in the editor are stored in index.bin.
The problem is that when working through a map, the new, modified index.bin with your paths is reset, and after reloading the map, all paths disappear.

When working through a text editor, paths will never appear, as only the editor itself can add information to index.bin. In this case, the paths to files created/copied manually must be entered manually into the corresponding fields; you will not be able to select them from the directory tree in the editor.
