I found the root of your problems; I’ll tell you right away, the problem looks critical, but it’s not that bad. You can’t upgrade the Coral Sanctuary not because it’s bugged, but because it’s forbidden on the map, and another building upgrade, which was added in Armageddon's Blade, is bugging out.
