You can place a rune through a small opening inside, but even if that's not possible (a spider bites a goblin, or you can't use it on a mechanical unit), you can place it on the unit itself. It will melt through the door like before, and whatever is behind it, and then you can use another one from the outside to target something inside at a distance.
