Have you configured SoD_SP? Have you tried disabling SoD_SP and skipping turns without it? Also, try disabling HD+ to see if there's a difference. And just in case, I'll ask: what difficulty level are you playing on? The AI can behave differently at different difficulty levels, and it's possible that on easy and normal, it "cowers" and doesn't do something it should to advance the plot.
