I haven't actually played, just watched the tech win in Toga.

Watched the third round with the samurai, two games with red, two games with blue. They were playing according to the second option.

It's not a fact; here, we're only talking about who starts first with which color, and after each restart, the colors switch. But in general, I don't think it's very important how you play, although alternating by factions might be more reasonable, although that's just my opinion.
